Genome wide population surveys have recently been established as a promising approach for the identification of genomic regions subject to directional selection. Nevertheless, the analysis of multiple markers requires novel approaches for the identification of selection. In this report we introduce a new test statistic, lnRH, which is based on the relative gene diversity in two populations. Similar to the previously introduced lnRV test statistic, the distribution of lnRH captures the demographic history of the populations as well as variation in microsatellite mutation rates among loci. Using coalescent based computer simulations we demonstrate that the lnRH test statistic has a higher power than lnRV. Secondly, using lnRH and lnRV jointly, we show that the number of false positives (type I error) can be reduced by a factor of three.
